I have used valve grinding compound and bench ran each set from my tanks, this process can be messy to preform with the gearbox installed. But for me the extra effort has allowed me to enjoy my tanks without a gearbox failure. Let me know if further help is needed? I can describe the method I have used in detail if required.

Re: Running in Motors
As saxondog has said, using grinding paste will help to seat the gears. I myself would remove the gearbox for this ,as you will need to strip and wash all parts to remove that paste. For this i would use a normal drill on the final drive to spin the box. This being that your motors are new and the bushes have yet to bed to the armature. So loading them at this point is not a good idea.
